
Desmond Miles goes to a mysterious temple that is supposed to reverse the dreaded end of the world. However, in the role of the ancestor, the player finds himself playing the role of Templar Haytham Kenway in the second half of the 18th century, in Colonial America during the American Revolution, but he is only a temporary character. Kenway commits murder in a London theatre to obtain a mysterious amulet (the key) and eventually escapes to Boston. He meets an Indian woman, Kaniethi:io (Zia), with whom he later sires Ratonhnhaké:ton (later Connor), the play's protagonist. He is half Mohawk Indian and half English (after Haytham). Connor wears his name not because he dislikes Haytham, but because he is a Templar. When Ratonhnhake:ton was a child, the colonists burned his home village, and his mother died. Templar Charles Lee was behind the attack, and Ratonhnhaké:ton vowed revenge. He later met the spirit of Juno, who advised him to follow the Assassin symbol and protect the shrine. Ratonhnhaké:ton then goes to Achilles Davenport, who initiates and trains him in the secrets of the Assassins, becoming Ratonhnhaké:ton's friend and mentor. The play is set between 1753 and 1783. The player's main task is to avenge the fallen villagers and kill his Templar father and Charles Lee. During the course of the play, Connor meets Samuel Adams, the Templars provoke the Boston Tea Party, and attempt to assassinate George Washington, of which Connor is accused and therefore nearly executed. The Assassins tend to help the Patriots and the Templars the "Redcoats" (British). Connor also briefly joins forces with his father Haytham and dreams of joining the Templars and the Assassins. He discovers that the order to burn his native settlement was issued by George Washington, and not Connor's father as he had believed. Connor eventually turns his back on the patriots as well and kills his father. Thus, Charles Lee takes over the leadership of the Templars, whom he later finally kills as well. Connor finds the Apple (the "piece of paradise") he must have hidden, and meets Juno. He places the amulet (the key) in the grave of Achilles, who has passed away. Desmond, joined by his father, finds the key (amulet). Juno urges him to try to save the world, which he does even though Minerva tries to convince him not to listen to Juno, saying that she wants to conquer the world for herself. But Desmond disobeys Minerva and sacrifices himself for, hopefully, a better world.

The story takes place after the American Revolution, where Washington finds the Apple of Eden and goes to consult with Connor. When they both touch it, the future of if Washington had kept the apple is revealed.

The book is set in 1735 and is based in part on the third volume of the series. Abandoned is the personal diary of Haytham Kenway and follows his life, from his early childhood in England through his rise to the ranks of the Knights Templar. Unlike Unveiled, the book is written in the first person and follows the story of only Haytham Kenway. The end of the book was written by Connor after he killed Haytham. The book was published in English in 2013, translated by Kateřina Niklová.
